The pay-stubs from my employer indicate the company headquarters in New Jersey. However, I live and work at a regional office in Connecticut. Withholding taxes are taken out at the Connecticut rate, however there is no indication I work there. Should my pay-stub be modified with my employer to change the location? Also, should New Jersey taxes be withheld?

Where you work is where state taxes should be withheld or Connecticut in this case. Your employer is correct in that sense. Since you don't live or work in New Jersey, no tax return or withholding is required for that state. All you need to do is file a Connecticut resident state tax return.
