I am paying 1/3 of the taxes due on property owned by myself and two siblings. It is an LLC. How do I make sure I can verify that payment was for taxes if audited, since it is not made out to the tax commissioner but the LLC?

If you keep a record of the payment made to the LLC and then the payment the LLC makes to the tax commissioner, you shouldn't need to worry about it. As long as there is a clear audit trial with supporting documentation, it should be okay.
